We currently have two domains old and new. Users have been migrated to the new domain and also exist in the old one because their machines have not been migrated yet. So basically use old user for login. When the users were migrated we took the SiD history. When we go to migrate the machine and user profile should we take the Sid history again?

No. If you have already migrated the SID history, you don't have to do it again. All migrating the SID history does is to write the old domain SID to the sIDHistory attribute on the user object in AD.
