When migrating to AAD, what is the effect of multiple profiles names for a user name?

if there is a john.smith, john.smith.newdomain, john.smith.newdomain.000 in the C:\Users location

Say we have
on-prem domain is newdomain
on-prem username is john.smith
Azure Account UPN is john.smith@newdomain.onmicrosoft.com 
The user.csv file contains  "john.smith,john.smith@newdomain.onmicrosoft.com"

The current profile they log in to  is c:\users\john.smith.NEWDOMAIN.000

Is this the name that we need to enter in the users.csv file or is it just the user (account) name?

Will ProfWiz recognise this user and connect it to this user profile?
if there is an existing c:\users\john.smith.NEWDOMAIN and c:\users\john.smith
Will it work?

You should specify the username, not the profile folder name. 

If you have any issues, please email support@forensit.com with your migration log file and details.
